i have no 1 overall favourate, but a few from each season. in season order here are my favourates.

It's also a favorite of mine, along with Tin Man (the whole question about what makes someone human in that one is so deep and poignant and beautiful and makes my soul hurt a little), and Moebius for awk!Sam.

The Torment of Tantalus - Great story
Solitudes - For the bombshell about the gate, and the relationship between Sam and Jack
The Tok'ra - The relationship between Sam and her dad, and how I wanted him to be ok!
The Fifth Race - For Thor's epic line...
1969 - Teal'c as a hippie
Point of View - Great to see an old friend, and Sam's conflict with Sam...
Shades of Grey - Because you just KNOW something is not right!
Window of Opportunity - For the lols
Watergate - Reminded me of the X Files for some reason
2010 - Was brilliant to see how the future could have been, and how different the world was
The Fifth Man - Because the intro makes you wonder where the story is going to go, great idea
Wormhole X-Treme! - You can see it happening on cable
That's about as much as I've watched so far, I only have 2 episodes of season 5 to go.... don't spoil it for me!

But if I had to choose 1... Vegas (SGA) - I'm a sucker for AU and I think they done it beautifully in this ep :)
